When I wear mine, I do, indeed, pin it through the jacket.
I've actually got that same pin - but since I've never worn, nor am I likely to ever wear, a fly plaid, I can't say how it'll look.
It may look just fine.
It'll go through the fly plaid and the jacket approximately where the tip of your right index finger lands when you place "your hand over your heart" as if you were saying the American Pledge of Allegiance or performing the civilian salute to the Flag of the United States.
If the pin is too short or too small, you can use a larger safety pin for the fly plaid to the jacket, then put your decorative pin over it to be visible.
